Au début des années 1860, la carrière photographique de Macpherson était au zénith, avec des expositions à Édimbourg et Londres. Son travail fut encensé, « les sujets choisis avec un goût très sûr et les photographies exécutées avec habileté et délicatesse ». Il fut le premier photographe autorisé à opérer à l'intérieur du Vatican et il publia en 1863 ''Vatican Sculptures, Selected and Arranged in the Order in which they are Found in the Galleries''. Bien qu'il résidât à Rome, il restait aussi un membre actif de la ''Photographic Society of Scotland''.
 
== Le déclin ==
 
À la fin des années 1860, la situation de Macpherson se détériora. Il contracta la malaria et par ailleurs l'instabilité politique à Rome réduisit l'afflux des touristes anglais qui constituaient le gros de sa clientèle. En même temps, les progrès de la photographie étaient tels que cet art n'était plus réservé à un petit cercle d'initiés mais mis à la portée d'un large public.
 
Robert Macpherson mourut le 17 novembre 1872. Ses funérailles ont eu lieu dans l'église des artistes Santa Maria del Popolo à Rome.

Au cours de sa carrière, Macpherson a répertorié 1 019 photographies. Un nombre significatif d'entre elles se trouve à la ''[[George Eastman House]]'', au ''[[J. Paul Getty Museum]]'', au ''[[Courtauld Institute of Art]]'' et à la ''[[British School at Rome]]''.
